I am done with an asp.net application and I'm about to upload it on my webserver. I don't want the app to show urls like,
www.mysite.com/myappname/myfiles.... . When I copy my project folder to the WWWRoot of the server I get urls like this. Can I copy the files and folders on my project folder(which .net created for me) directly
to the wwwroot folder.. so that the web.config, the styles.css are placed directly on the wwwroot. Hope I get it across. Can any one give suggestion?

If it's your server, yes I believe so, but if it's a Hosting company's server, probably not. The wwwroot folder should be setup as a virtual directory.

It's my own server! Can I copy the contents into my root folder? If I do that will it affect any addition of new projects?
