ASP.NET handles its own not found pages but IIS handles html pages unless the html extension is mapped to aspnet_isapi.dll as .aspx is. So this means that generally you need to set 404 error page in the Custom Errors tab of IIS.
There are 3rd party products that can do this and allow it to be managed from disk with a lot of control. For example ISAPI Rewrite (www.isapirewrite.com). This uses a httpd.ini file that is similar in concept
to some of the Linux/Apache .htaccess features.
