The best way to deal with this issue is not to use Office Interop in a web application. Microsoft specifically advise against it because automation of Office is not designed for such a scenario, largely for the reason you are posting.
There are a large number of Open Office XML-based libraries out there for working with Excel etc. You should look at some of those, including the Open XML SDK:

Are you sure it is caused by COM objects? It might be that Excel shows some confirmation dialog to the user such as when deleting a sheet or overwriting an existing file. If I remember you should be able to make Excel visible and interact with the desktop
to see what happens or maybe track on which exact operation it is hanging to find out the root cause.
Though you can deactivate this kind of dialog, as pointed by Mike and MS, Excel is intended for interactive use and was never intended to be used as a programming library.
So it might be worth to consider moving away from Excel and avoid using it as much as you can.
