I download and unzip Jquery written by other on Github and it has these subfolders
the js and css files in these 2 folders are similar,
which one I should use ?

and you would use npm, not GitHub source to install.

Folder structure differs for build systems and language.
src/:"Source" files to build and develop the project.
dist/:"distribution". the compiled code or library.
The built version of jQuery will be put in the dist/ subdirectory, along with the minified copy and associated map file.
In order to build JQuery, you need to have the latest Node.js/npm and git.
