1) I have a Modal Pop Up Message on which I have 2 buttons.
Ok / Cancel
2) when user clicks ok it runs some process. some times it takes 20-30 Seconds. If the user clicks click's ok again in this time period the process runs again. I want that pop up message to disappear as soon as Ok is clicked on it.
I have used .Hide(); --> its not working.

Maybe it not fit your needs, just an idea.
If at end of process occurs a postback there s no need to hide anything, page just refresh with new info.

You should have data-dismiss="modal" attribute which closes the modal if you click on it.
Or try to use the following code:
ScriptManager.RegisterStartupScript(Page, Page.GetType(), "myModal", "$('#myModal').modal('hide');", True)
You could check the following sample:

You can use Overlay or disable your button once user clicks on the button, so there is no chance user can click the sam ebutton again.
