You can always write your own custom authentication code. What are you trying to achieve? ASP.NET is quite flexible, security is hard and it would be likely best to reuse what ASP.NET offers as much as you can.
Even if using custom code, it can be best anyway to plug into the extensibility system offered by ASP.NET so that you can keep the same way to write your app (for example to get the user name using User.Identity.Name rather than by taking this from a session
variable or whatever).
Double check first which benefit you expect.
