1. I have a site with no canonical set up in IIS. With some duplicate content on the site how could I set up a canonical link for these two pages?
2. On another site i have a canonical link setup in IIS. When i view source the canonical HTML isnt shown but if the user goes from
http://site.com it does change the URL to
http://www.site.com (the canonical URL set is the URL with www). Any reason why?

Redirecting from site.com to www.site.com is done using URL re-routing in the web.config, not by adding anything to your HTML.
What problem are you trying to solve? Is your duplicate content on two separate but identical physical pages? Is it content that is generated by two different methods, each with a different URL, but resulting in the same page? Or.... other?

From your description, maybe you want to rewrite URLs with ASP.NET. You can refer the following tutorial.
