I'm building intranet application where I need to use Active Directory to authenticate users. In previous version I would use bearer tokens for that:
public static void ConfigureAuth(IAppBuilder app)
But IAppBuilder was replaced with IApplicationBuilder which doesn't contain UseOAuthBearerTokens.
Any help much appreciated, as I'm stuck with this for few days now.

It's not supported. For that sort of thing you want to use ADAL to talk to ADFS (Active Directory Federation Services), or WAAD (Windows Azure Active Directory).
Microsoft Azure Active Directory Authentication Library (ADAL) is a tool in the .NET framework that lets client applications developers authenticate users to an on-premises Active Directory deployment or to the cloud.

This is intranet app, and it is not possible to use any cloud service. Any other suggestion?

I succeed to do it on my Intranet. Here is how I did it:
1. I created a new website asp.net 5 using Windonws Authentication.
2. I used IIS as a host :
3. I enabled the Windows Authentication option in the debug located in the properties of the website.
Hope that helps!

This should give you guidance. I managed to authenticate with AD with self-hosted Kestrel server without many changes to the source.
