We have MVC application which is deployed on Web Server and Application talks with WEB API which is deployed on another application server.
We have source code for this but we don't sure is it updated one. Is there any way to compare this source code with above deployed version.
I know we can have one approach here.
1. Two Build the source code and deploy it to somewhere and verify all features.
But it is time consuming activity. Is there any automated way to compare source code with Deployed versions?

It is deployed as a binary rather than as source code? You could start by using a binary file comparison tool to have a least an idea of how different it is or by comparing the IL code (https://msdn.microsoft.com/en-us/library/f7dy01k1(v=vs.110).aspx).
Of course it seems you'll want then to fix the deployment process so that you are sure of what is deployed (ie source code control etc...)

You can compare files one by one using TFS
