So we were looking to clean up and reorganize some of our code. Nothing was removed as far as references, we are NOT getting any errors, but after we published the site something as simple as the calendar control doesn't popup the calendar when you focus/click
within the textbox. Now like I said nothing was removed as far as the references.
Ajax does work, if we revert back to previous project structure, server is configured correctly and working once we revert back. So its not a server configuration issue.
What id like to know is what can I look at to see how or why this is occurring? Since we are not getting any compilation errors or any errors at all, how can we determine what was broken or missing after moving things around?

Firstly, you could show us your relevant code, then we will check whether the code is correct or not.

What relevant code are you referring to? The code works, the only difference with the site is that the physical structure of the files(locations) changed.
The site works if we leave it all as one project within VS and publish it. If we split the project into 2 projects within the solution that's when things stop working but not giving errors or indications as to what could have caused it.
So if I revert back to the single project within the solution and publish, everything works.. then with NO CODE changes, just restructuring the pages into 2 projects within the solution and building everything builds, no errors during the clean and build
and publish works, even testing/debugging works, then publishing to the server which hasn't changed and works when its built as 1 project it doesn't work after splitting into 2 projects within the solution.
So its not a matter that ajax isn't working cause it cleary is working, so not sure what relevant code would need to be posted

the suggestions found on this site have fixed it temporarily
set ToolkitScriptManager's CombineScripts="False"
After adding that property to each toolscriptmanager everything seems to be working fine within the server and locally.
