I am trying to work out if I can upgrade is VS / IIS from websites to web applications. I want to do this so I can create a single DLL for the application, this is the main driver for this.
In my Website I currently have various virtual folders for things like user controls and master pages as well as some pages that are copies from a web application into the website.
Lots of my websites access the same virtual folder, for example I have about 20 websites that share the same virtual folders for masterpages.
Because there is no(or does not seem to be) any option to have virtual folders in Web Applications, how do I acheive this. I did think I just have a pre build event to copy yhr physical files to all the websites, but that does not feel right - blasting the
same page all over by web site folders. I will have the same problem on the prod server as I use IIS virtual folders on there as well.
I also read about compiling masterpages using I think it was valled virtualpage or something like that for UC and masterpages.
I need to get this right as it is an importnat site for me, what is the best way to run this. What is the best and correct approach for this. I am sure I will be able to learn it, I just did not want to spend time learning the wrong way, or a way that I
will need to change at a later date

Your best approach is to set up a staging site to test with after you make this migration. It sounds like you have a massive infrastructure. My strategy would be as follows:
I hope this helps you get onto the right path. Please please please do ask more questions if you have any.
