We have, what's become, a very large asp.net website project. NOT web application project. I'm am trying to figure out a way to potentially split it up. Currently, it takes a LONG time to build since there are so many files. Is it possible to do the following
and break up the website into a main site where the user would login and then have sub-domains that user could be linked to. I would want the user to login once and be able to access all sub-domains. I'm assuming that's setting up the forms auth cookie name
and session cookie name the same with all the same settings, correct? What other challenges might there be?

If you split over multiple subdomains, you'll have an impact on your web server configuration too.
If you use subfolders (mywebsitedomain.com/featureX, mywebsitedomain.com/featureY) you can use the default security system as provided in asp.net. A sample is given here : http://stackoverflow.com/questions/7495717/protect-sub-folder-using-web-config-file
