In visual studio you can use scriptbundle to add a jquery file. This minified it doesnt it when you publish? Or is it on compile.
Question is whats the difference between this and using the min version of the file directly?

If you have a minified version of a file that you want to include, then there are no issues with just referencing it on it's own, it will simply not be included in the "bundle" with the rest of your files, which will only result in you having two references
instead of a single one.
I believe that MVC handles bundling and minification on it's own (I would have to double-check) but it should automatically bundle and minify all of the files within a single bundle together when the bundle is created (this will only occur outside
of an application running in debug mode).
You may want to take a look and read through the existing Bundling and Minification tutorial, which should answer some questions on the issue :
