Reading the documentation I see that by just getting the HubContext thru GlobalHost code can access hub methods. My questions is, can I access a hub from a windows service just by doing the same call? How GlobalHost.ConnectionManager.GetHubContext<CoolHub> will
find the hub in IIS?

Try the below code snippet.
var hubConnection = new HubConnection("url here");
var chat = hubConnection.CreateHubProxy("HubClassName");

None of the questions are what I'm concerned for but I figured that I have to have the win service connected as another user or sort of.. in my case. GlobalHost won't be able to find the hub in the case that IIS hosts the site that contains the hub and win
service is trying to access it via GlobalHost.
