is it possible to using another application pool for a webservice in one web application.
in iis we have to assign just 1 application pool for each website, but i want to run my webservice section with another application pool

yes...create your web service in a different project.

for that situation, i have to call my websrvice via cross domain, but i want to call my webservice in a same domain , how could i do that?

For avoiding cross domain calling problem, you need to have webservice inside the same VD. There are some options, you need to see them based on your need.
1) Create a REST service that will directly gives you the data
2) Use JSONP for cross domain calling
on the top of above things, why you want to have the web service in different app_pool, I think the same app_pool will not cause much trouble to your application, if its still the problem Add Web Service item or WCF service item directly in your web application,
I mean dont create seperate project for web services.

when we have a ddos attack , and the attacker just call the webservice, if webservice and web app are in the same app pool , it causes my website doesn't respond to the requests, so i have to separate these application pools from each other for some security
is it possible for you to describe me about webservice security in asp.net application?
if a user found my webservice address and call it directly , how can i restrict the user from doing that?

You can use application pools and configure each application to run in its own worker process that provides process-level isolation. By default, all applications run in a default application pool. With application pools, you can configure each process to
run using a separate identity and, as a result, you do not need to use impersonation.
