We have a webserver hosting 250+ .net 3.5 web applications. Everything usually works great and the server utilizes about 5-10% cpu.
But when we update all the applications our server is at 100% cpu for over an hour making all sites unreachable when users hit the sites and the IIS fires them up.
The update package is built in Release configuration.
I guess the server does some optimization to the dlls and copying them to the asp.net temp folder but should it really take that long?!
Is there a way to avoid this behavior? Can I pre-precompile/prepare the application before deploying?

The websites are likely being JITed. Consider the following options.
