In our server, all the files are embeded with malicious iframe when viewed from browser.
Our files are full precompiled.
We also try to upload a html file and it is also automatically embeded with malicious iframe.
When we view the html file from the server using notepad, the code is clean.
What could be the problem? What is the best way we can do now to find the problem?

Could the iframe be on an master page?

We tried upload a blank html page, it will also embed.

This might cause because of compromised FTP credentials.
Check this links, could this be your issue. Read the articles below and you might have a solution.

Now remove the malicious code (the iframes) from your files on server. The easiest way to do it is upload a clean content from a backup.
We already uploaded a new copy. We also try to upload a html and that html file is automatically embeded with iframe when view in remote browser .
We also scanned the server for viruses.

Is your System Up-to-date with all the security updates been done. Try to upgrade your browser and also perform Windows Server Services update. Check this link
