What is the best way to install the asp.net web application in server side?
1.Web setup project (or)
2.Publish the website and create the virtual directory manually.

In my oppinion a web setup project is more likely usable for a person that is not comfortable with the software. For instance a third party that needs to install the software.
When i do it myself i just do it manually. I found it more easily to do it and you have the full control when something goes wrong :)
Just my 2 cents :)

FYI: If we install the web application the source code should not availabe in the server machince.
How to acheive this..

Precompile the webapplication so your logic comes bundled in the bin folder as a .DLL
What project typ you use? Webapplications you can just build and publish it to a folder on your disk or directly to the webserver. But 'Website' project you need to precompile it . I think that option is somewhere in your context menu of the website project
in the publish dialog.

There are two methods to Upload the web applications on server side :
1) Publish the project and create the virtual directory in which the logic will be contained in the dll's. only aspx pages should be there.
2)Take a runtime by using the VSS and place this code on server and create the virtual directory. place the Updated dll's from the websites bin folder.
