If I change web.config or update dll files, all the current users in a web application lose their session and one may lost all their input.
How can I avoid this issue? How do you deal with this issue?

It is the default behavior of the ASP.Net to recycle the worker process whenever it identifies any changes in the virtual folder (web.config file or any dll's). You will be running into lossing session incase application is configured with session to be
It is recommended to go for a StateServer or SQL Server for session management. Though worker process recycles, your sessions information will not be lost.

If you want to avoid this then use the StateServer or Sql server session state rather then InProc.
InProc is default session state.
