We have a site written in asp.net 1.1, recently I need to add a new section to it but the new section was developed in asp.net 2.0, the server has already installed .Net 1.1 2.0 3.5, I am wondering if I can just specified the new section in .Net 2.0 without
upgrading the whole site to .Net 2.0? I know I can host different version of Asp.Net sites in one server, but I am not sure about hosting one site in 2 Asp.Net version as we don't really want to spend cost to upgrade the site.

What do you mean by new section?
If you want, you can have projects with multiple framework version in same solution.

Different framework in one website is not possible.

Configure the "new section" as an application in IIS and set it to run in the 2.0 framework. Quite simple and normal.
Otherwise, set the site to 2.0 and fix whatever doesn't work from the 1.1 code
