You would do this by having no web.config in the root and then 2 folders 1 containing each site.
Then in IIS you would create 2 virtual directories with alias of the foldername (in general) and location pointing at the website folder.

As in site1.sample.com and site2.sample.com? Then just set up two sites and configure your DNS (and host headers if you use them) properly.
As in www.sample.com/site1 and www.sample.com/site1? Set up one web site, with two applications in the appropriate folders.
