I'm using web deployment project with visual studio 2005 and want to deploy two different web projects at same location and also want to use "Merge each folder output to its own assembly"
option. The problem is web deployment project generates "App_Code.dll" for the classes written under app_code of a web project. As I want to deploy two web projects on a single location; "App_Code.dll" of two projects clashes with each other's.
Please help me to get rid of this issue.

To deploy two ASP.NET websites in the one virtual directory, we need to create separated virtual directory for each one.
For example, we have websites named MyWebSiteA and MyWebSiteB, and we want to deploy them under virtual directory "C:\Inetpub\wwwroot\WebSite". In this case, we need to create virtual directory "C:\Inetpub\wwwroot\WebSite\MyWebSiteA " for MyWebSiteA and
virtual directory "C:\Inetpub\wwwroot\WebSite\MyWebSiteB" for MyWebSiteB.

How it can be done through "Web Deployment Project"? Web Deployment Project can point only one web site at a time.

Since they are separated WebSites, you can add Web Deployment Project for them individually.
