I found out. Just in case it is useful, I am posting a follow-up here instead of deleting it.
Apparently when I used the old control library without specifying Tag Prefix in AssemblyInfo.cs, VS generates the following line in the page where I dropped the custom control:
<%@ Register assembly="ClinicalServerControls" namespace="ClinicalServerControls" tagprefix="cc1" %>
I deleted this and after dropping a custom control on the page, it generates following line for the page and the control uses the correct Tag Prefix (ClinicalServerControls).
Now, I have another problem. When I build the Web site, I get the following error message:
Unknown server tag 'ClinicalServerControls:ClinicalTextBox'. L:\Clinical Applications\portabletrial\CRF 1_Enrollment.aspx 66
Remember, the custom control works perfectly on Web site A - it builds and shows flawlessly.
