I am looking at installing a third party CI/CD pipeline app on Azure. I am wanting to install Jenkins, but the MSDN docs talk about creating a Jenkins server on an Azure
Linux VM from the Azure portal.
Is this the only way or can I install it on a Windows VM and run it as if it was installed on a local Windows machine ?

You can refer to the following section that describes how to install/run Jenkins on Windows.
Besides, as Mike suggested, you can post it on Azure Community Support forums. And if you have further questions about install Jenkins on Azure VM, you can post on following forum.
