I used the Sample MPS Control Panel to delete mailboxes and an organization in HMC 3.5 however the system still thinks the organization exists. The company has moved to another system with another provider but when we try to email that org from inside the
HMC we get bounce back messages saying the user does not exist. We've also tried executing deletebusinessorganization.xml and deletesmtpdomain.xml but receive an error message saying that "You do not have permission to perform this operation or the object
path may be malformed etc..."
Any assistance would be greatly appreciated.

So, yes, you need to clean up the stuff in the MPS DB, also, you should make sure all the users in AD has been removed, that there is no Recipient Policy of that domain being created (if yes, remove them) and make sure your SMTP domain file generated does
not consists of those domains any more.

I don't see anything in AD or no recipient policy for that domain but when I delete the domain out of the SMTP domain file it reappears. How do I prevent it from coming back? What do I need to do to the MPS DB?

The SMTP domain is a customer asset in the Customer asset table. You will need to clean that up manually. Just find the entry in the HeCustomerDB's Customer Asset table, mark the entry as disable manually using SQL query.
