I have an MVC web application which uses activex component that runs an exe, which runs only in internet explorer, want to make it as a browser netural i.e., i want to run the exe even while using firefox; chrome other browsers.

Won't happen unless you build a plug-in for each browser you want to support (and that's only if the browser suports plugins and doesn't sandbox its plugins).

Basically the exe will execute on the client and gathers the system information.. Any reference to build such a plug ins. or any other way of implementing the exe on the client machines?

This is a huge security and trust issue. If your website asked me to run a .exe I'd not do it unless I knew it was a trusted application (such as something running from within a corporate network and vouched for by my employer/company).
Nevertheless, I think your best bet is to just link to the .exe and ask the user to download and run it.

Asuming that this is an trusted application which users will accept and run the exe, after that i want the information to send back to my server.
If i link the .exe and ask the user to download and run i dont think the information is sent back to the server. so any solution for this.

Right -- you'd have to code the .exe to make some sort of network call back to your server.
Another idea might be to build this .exe as a .NET app and deploy it using click-once.

What kind of .Net app do u suggest here to call back to the server and that supports click once.

Any .exe .NEY app you want top build. I guess I'd suggest
reading up on click once.
