try to connect your SQL Server 2005 & SQL Server 2008 R2 with corresponding SSMS with providing proper Server Name which must be your System Name for local connection.
Check in SQL Server Configuration Manager of SQL Native Client Protocols (TCP, Shared Pipes ) all have been enabled or not.
At end check the instance names of both the servers & try to map for connection. (e.g MSSQLSERVER , SQLEXPRESS)

Are you able to connect to DB through SSMS (either 2005 or 2008 R2) ?

1 ) verify your SQL SEVER (INSTANT NAME ) running or not from services.
are you trying to connect using connection string or vwith server toolbox.?
if you are trying to connect it with connection string please share your connection string .

Could you try to manually click F8 or View -> Object explorer after connecting.
Make sure your SSMS is connected properly with the correct instance of SQL Server.
Otherwise collect the error logs & paste here.
Thanks,
Anindita
