&lt;p&gt;If you can launch a command-line app from within your MSI, then one option would be to use this command-line utility that is installed with every copy of ASP.NET 2.0:&lt;/p&gt;
&lt;p&gt;c:\WINDOWS\Microsoft.NET\Framework\v2.0.50727&amp;gt;aspnet_regiis.exe&lt;/p&gt;
&lt;p&gt;You can pass arguments to the utility to cause it to map a specified application or vroot to use a specific version.&lt;/p&gt;
