Thanks all for not responding to my post called "update hell"
Today I bring you episode two ( I am being generous).
Recently I had to redo my whole site on the new starter site template, because my original site ( a few months old) was apparently based on WebMatrix 1.0
Today I get a little window titled Upgrade ASP.net Web pages.
Upgrade to newer version:
Updates your site to run ASP.net Web Page 2.0.20710.0. You may need to update your code if there are breaking changes
This page gives some instructions to install WebMatrix and changes in beta release, I think this WebMatrix 2 Beta
Readme is also available for you learn some general WebMatrix problems.

As you mentioned above, then I find your
post in IIS forums, and I noticed your errors when you updated some packages,
I think the errors should be fixed one by one, and there isn't shortcut for this. I'm sorry for that.
Moreover, if you encounter this situation or something urgent in your future programming, you could consider contact support directly (http://support.microsoft.com ).

Already referencing a newer version of NuGet.core
There is a newer version of NuGet.core exsisted according to this message, you should check the current version of NuGet.core exsisted. You could learn version information about NuGet.core here(http://nuget.org/packages/Nuget.Core)

Moreover, I think you don’t need to redo your site, Web Pages 2 adds the ability to run applications side by side. This lets you continue to run your Web Pages 1 applications, build new Web Pages 2 applications, and run all of them on the same computer.

As a developer I was hoping to get to a page that explains what those potentially breaking changes might be.
Does anyone know?

Sorry for the issue that you are hitting.
This page gives some instructions to install WebMatrix and changes in beta release, I think this WebMatrix 2 Beta Readme is also available for you learn some general WebMatrix problems.

Here are two concrete error messages as a result of an update:
"An error occurred tryying to read your site's ASP.net web pages configuration."
"Already referencing a newer version of NuGet.core"
Please suggest a way to fix this....

I think this is also available for you about NuGet Integration in WebMatrix 2 Beta.

NuGet Gallery says the current version for NuGet.core is 2.2.0 and the installed version is 2.2.0.0
It was last updated 12/22/2012
Starting with a complete new starter site is the only option, if Microsoft doesn't get the updating stuff fixed, and doesn't fix things.
It is very time consuming, further negatively affecting the cost of ownership of Microsoft products.

This is an update that Microsoft wants to do for Webmatrix, and it asks me to update Webmatrix when I first open it up.
Everything from NuGet is up to date.
