I've never used GEDCOM files before and I am wondering how you've done conversion (migration) from GEDCOM to XML. And I think it should be same for all GEDCOM files, not sure though. Please check out below link :
May be above link help you to migrate to xml with consistent format and then you can import those xml file to database.

i have a request . The request is for a “Build Your Family Timeline”.
The users should be able to import a Gedcom file or enter basic info (date of birth and place of birth) then we will show their history on a google map along with Events that have happened near where they lived or Events that happened during their lives.
User can see this timeline at any time . so for this what i am planning .... if user uploads any gedcom file then i will store that file in my database and according to the information available in that file i will create a google map.

because the structure of xml file is different for different gedcom files
If this is the case, I think you are going to need to know the specific structure of any file you allow to import. I don't think alot of us have worked with gedcom files, but we would be happy to help you with any specific issues you come across trying
to convert the different types of files. If you can parse the file out into XML, you should be able to parse it into SQL tables as well.
